I have a 2000 civic ex automatic transmission that is doing the same thing. Changed both axle seals and dropped the trans to change rear main seal. Ran great for awhile and went back to the same thing. Have you fixed the problem? Maybe I can follow the steps you took to fix this.

Do you have any warning lights on? Checked the wiring for loose/damaged wires? Trans is full of the correct fluid?
