Shakes or Wobbles problem

My VW golf started acting strange yesterday. The check engine light is flashing and it jerks a little when I drive. When it is idling, it's idling really rough. I have new spark plugs and just haven't installed them yet. Could that be the problem? I also drove through a rainstorm the day before. Could it be a water related problem?
