The EGR can cause issues. However, there are many other things that can do the same thing. Tell me, is the check engine light coming on? When was the last tune up?

Also, let me know if you checked for vacuum leaks and the idle air control valve. Plus, let me know the RPM's in which the engine idles.

Since there are no lights coming on, that is a good indicator that the problem isn't related to a sensor or a misfire issue. You mentioned that you notice it mostly at an idle. Therefore, I need you to start with the basics. Check to see if there are any vacuum leaks that can be causing the rough idle. If the idle is erratic and doesn't stay around 800 rpm's, then check to make sure the IAC is working properly.
