transmission problems

I took my car to the auto shop for a transmission rebuild back in May, since then I have to bring it back to the shop twice because the transmission is not work properly. This time the mechanic told me that there is computer problems that effect the transmission. Is it true?
What is the best solution and how to resolve it?
