Transmission problem

Went in for smog check (California), car had been siting for three months and when I got to mechanic, he said battery almost dead and smog won't work correctly. I got new battery (!) and he told me to drive it around for a couple of days and come back for smog check. I was just driving back after two days and the trans started "clunking" from park to reverse and from first to second etc. When I got to my mechanic the 'D' was flashing on dash, check engine light was on and icon for Vehicle Stability Assist System was on.
I know when you get a new battery, all electrical stuff goes kinda haywire. As my radio and GPS do not work. Have to get some sort of code to put in. That's the least of my worries right now. Wondered if new battery is doing something to my transmission?

The battery shouldn't be causing this issue. However, there are a few things I suspect. The flashing of the D on the dash could be related to an issue with what is called the range sensor. And the stability light could be related to a wheel speed sensor issue.

Notice that I said "could be". What you need to do is have the computer scanned to identify diagnostic trouble codes. Since the engine light is on, there will be codes, and they should point us in the right directions.

Now, I realize most people don't own a scanner. However, often times a parts store will do it for free, or lend or rent one to you.

That is what needs to be done. Otherwise, it becomes a guessing game. As I mentioned, a new battery shouldn't have caused this. It is something new. If you can get me the trouble codes, I will be able to better direct you.

Joe, thanks for the answer. I took my 2009 Fit to a transmission place to get it checked out. So, it turns out that a mouse/rat nibbled on and through wires into the harness! They repaired the wires and all is well! The owner told me that the wires are coated in soy and that critters love it. I guess there is a class action suit against some wire makers about this. If the damage is extensive, you can put a claim into your insurance company keeping in mind your deductible! We live surrounded by strawberry fields (forever!) and know critters abound. Thanks for your ideas!
