How common is this? It's a very expensive job. Now that it's done shop is having a programming issue. Any thoughts?

I assume you are talking about the hybrid starter and generator motor? If so, this is not a common repair in general terms. Clearly any component can fail at any time but in most cases this is not a common component that needs replaced. After replacing this component I assume they are trying to do the resolver calibration which is the programming that you are saying they are struggling with.

Did they say why they are or what about it that they are trying to complete? There is a TSB that I attached that explains how to perform this function. If you can get more detail about what the issue is I am sure we can help. Thanks
