I need to replace my engine. It is not a Flex fuel engine, but I found a Flex fuel engine to put in it for a reasonable price. I have been told by the seller that all I need to do to make the Flex fuel engine compatible with my truck is to swap the intake manifold from my old engine. Is this correct or will I encounter other issues?

Basically the engine itself should not be a problem as it can run on gasoline and what you need to know is if this engine is similar to the one on your vehicle. At times when engine from the same model vehicle is not available, we do use engines from a different model and reuse the external components. Just make sure sensors etc are all in the same position as the original vehicle.
