I had head gaskets replaced recently in the 3.1L engine. After this repair, only occasionnally while driving at cruising speed (65mph or so), the engine will hesitate, the "check engine light" will come on, and the car seems to shift out of overdrive as the RMP's go from about 2200 to 3000. Drives OK - but quite annoying as I have to pull over, turn off the car, and then turn it back on to get it running properly in overdrive again. Is there a possibility that a module or relay controlling the overdrive wasn't properly reinstalled after the head gaskets were replaced?

Yep it is possible, a lot of connectors need to be unplugged to remove the top half of the engine, take it back and let them find the loose connection.
