Check the o2 sensor connectors and make sure the #5 coil connector is connected to the coil not the O2 sensor..
If you replaced the wiring harness check the maf and cas connectors to make sure you have them on correctly

A new engine?
How long did you run the engine?
Ran any codes ?
Checked compression? Coolant leaks?
Vaccum Leaks?
Running RICH?
Isolated the miss ? Which cylinder ?
Pull coil connector on each cylinder one by one until you find the cylinder that's missing.. Then check ign and fuel..
