Transmission noise when it starts running and shifts into 3?

That is a bummer, you might want to try changing the fluid and filter, but it sounds like you have a planetary gear set that is bad inside the transmission, and it will need to be rebuilt. Also, while the pan is off you can look for metal which is a sign the transmission is hurt internally.
