How difficult is it to replace the rear sub woofer. I bought this car used and the sub woofer behind the rear seat is missing...looks like they may have had some after market sound system in the car. All the wires apear to be in the car.

If your going to install another aftermarket one it shouldn't be that hard if all the wiring has been run. It will more or less just be a matter of plugging things in. Most of the time the wires are color coded and correspond to what's on the sub woofer.
