Looking for a good wiring diagram or wire description so I can hard wire my aftermarket stereo in place of the stock unit.

Is there anyway to bypass the GMLAN wire or will it affect much if I leave it disconnected?

the GMLAN wire is part of the General Motors Local Area Network (GMLAN), a communication network so you better leave it.
