1996 Jeep Cherokee Replaced Transmission, now vehicle will

Jeep's original issue was that transmission would warm up, and then shut down. We replaced the transmission, and now the vehicle will not start. The vehicle cranks fine. We broke off the NSS when we pulled the original transmission but wired it together to make the vehicle think it was there, we do get a click when we try to start the vehicle.

Electrical connections are all hooked up. The Flywheel is hitting the dust cover, but I do not think it is hitting hard enough to prevent the engine from starting.

My only guess at this point is that the CKP is fried, any other ideas? Would a bad CKP have caused the original transmission problem to begin with?

Oh, I tried to pull OBD codes using the key cycle procedure, only got a Code 12 and 55 which isn't very helpful. If any codes existed prior to the transmission swap they were wiped when we disconnected the battery.
