1999 Civic EX Water Pump

Honda, Civic EX, 1999, 124k, 1.6L, manual trans. Recently had water pump and timing belt changed. I was told the parts costs were more than anticipated due to the EX having a different engine than the LX or DX. Is there any truth to this? My understanding is that the EX uses the same water pump and timing belt as the LX and DX but not the SI. Would it be physically possible for the shop to have installed a SI water pump on an EX by mistake? If so, would this cause any problems? We have had the car back for 2 days and I have not noticed any problems. The car is running fine.

I know there are atleast 4 different engines for the Civic. Glad it is running well.
