Care starts, but struggles to start

Hello,
My dealerships claims that they replaced my transmission, but my car seems to still slip when I drive.
My car turns over, but it kind of struggles initially, so I went to Autozone, and they told me that one of the cells in my battery was dead, so I bought a new battery.
My car still struggles to start a bit. I had my 70k mile maintenance check in July of 2006. I was told that I may need a tune up, but I am not sure what a tune up includes, what do you think about that suggestion?
Also, I need to have my breaks replaced, rotor and pads, but I do not want to be over charged, what should I be paying for brake pads and rotor replacements?

Get a major tune up done. Might want to check the coolant temperature sensor this is the one that tells the computer to adjust the fuel enrichment for a cold start.

Raz referred to a major tune-up. That would be a great suggestion and would ask them to check the timing of the engine.

Brakes

I would suggest not to have them turn any rotors but rather replace them. They run about $25 each. I would suggest ceramic pads. They might run about $80 for a set to do the front end. $400 would be what I might hope to see for front and rear to be done.
