2000 Honda Accord Soft Pedal After New Brakes and Master

My local Honda dealer has my 2000 Accord for brake repair due to a very soft pedal feeling dangerous. They replaced rotors, pads, and master cyl and when I went to pick it up I noticed no improvement in the brakes before I drove it off the lot and after paying more than $1000. I told them about about it immediately and they agree that it is still not right and they still have the car. I just received a call that they don't know what can be the issue. I don't want an ugly ordeal with their service since their prior service has been fine. I just want to find the problem. Any help is appreciated.

Does the fluid level in the master go down? Is the master cylinder they put in new or rebuilt?
