1999 GMC Sonoma timing

I pulled the distributor to change the lower intake manifold gaskets. Then truck was moved so the timing has been disturbed. I have the turned the crank by hand to line up the first mark on the harmonic balancer with the mark on the timing chain cover. I dropped the distributor in and checked to see if the rotor was aligned with the #6 on the distributor. It is off by about 3/8". I aligned the mark on the timing cover with the second mark on the harmonic balancer and checked the rotor and it was about a 1/4 turn off. Do I need to adjust the oil pump with a screw driver to get the rotor aligned properly and is the computer attempting to get the timing corrected in the process?
