if pilot shaft bearing is bad or not lined up right can it keep motor from turnin over ?

no, the pilot shaft bearing alignes the pressure plate to the front shaft of the transmission. If it goes bad you will have a vibration noise and it would wear out the bearings of the shaft itself. Put it in neutral, with the igniton off. try turning the engine over by hand.
