I have replaced the spark plugs, plug wires, caps and rotors, replaced the idle air control valve, oxygen sensor, egr valve, fuel pump, mass air flow sensor, air filter, and changed the oil.
The problem I am still having is it still will not shift out of first gear, the throttle body has a metal rod coming down off of it with what looks like a place for a bolt and it is not connected to anything. I have scoured the internet to look for a picture to see what might be missing and can't find anything, also, upon further inspection, the metal piece that is further down is connected with a sensor and when I pressed down on it the car started to roll backwards, and on one side looks like a hole for a bolt and the other side has a metal nub sticking off of it and the throttle body has a similar nub on it but nothing connects them together and I think I'm missing a piece there.
