Is a 2.3 liter 2008 Mercury Milan engine the same as a 2.3 liter 2006 Ford Fusion engine. will they match up completly if exchanged?

Yes they are the same not sure if all will match just that the blocks are the same. Fuel management, acessories,computer will be different.
