2000 Ford F150 Engine Shakes when putting trans into gear

I just sawpped out my alternator, it fixed the battery light...but now when I put the truck into gear the engine likes to shake.....? I unhooked all the plugs that were associated with this, cleaned them, checked for cracked vaccum lines, all looked fine. so, im pretty much at a loss at the moment.

I need you to recheck the vacuum lines around the area you were working on. Often they look okay but are cracked and may leak.

Let me know what you find.

Rechecked all the lines, took a few of them off and cleaned them even. put everything back together, started up the truck...shifted through the gears, seemed fine, went for a drive, still seemed ok, after driving for a few minutes, and only at idle...I start to feel shaking. It's not really bad, but its definitely there. The idle seems to drop a bit also when I put in reverse......so that's what i got for now.

What I want you to do is drive the vehicle a couple days to see if it resets anything.
