2002 Ford Explorer electrical system shut down

2002 Ford Explorer XLT, 6 cylinder, 4.0:
All electrical power stopped while driving on highway. All gauges and dash components went dead flat.
Rolled to a stop and after turning the ignition key off the key would not turn again. Tow truck driver said it looked like a bad alternator. He had to use jumper power to move gear shift arm, start vehicle to close windows etc. Door locks did not work. Lots of clicking coming from relays in fuse boxes. I identified the relays that were clicking and removed them to try and reset the system, but they resumed clicking when replaced.
Removed connector to (-) battery terminal and the clicking stopped.

Possibly related to my current problem: I am wondering if the transmission replacement work is to blame or if the transmission problems are related. The linkage to the shifter on the steering column is less crisp than it was originally. The mechanic where normally excellent seemed to have a hard time with the transmission job, it took an extra week to complete.

The truck has never been used off road, had only 74,500 miles when the tranny went, and little more miles went by, when the rear suspension springs rusted out and cracked at the same time that all of the wheel bearings fell out. I basically like the my Explorer, but it seems unreliable and very expensive lately. Can I get ahead of the repairs or is it a lemon?

Get the alternator and battery load tested if okay -test all the fusible links and ignition switch-The tranny has nothing to do with it-
