1998 Ford Explorer Engine Shakes in D when stopped

I recently went to get my oil changed and they told me that I had a transmission leak, oil leak, and I needed a coolant flush. I had it looked at by a friend and couldn't find any leaks. I just replaced the head gaskets and radiator after over heating a few months ago. Now I feel the engine shake intermittently when I'm stopped somewhere and I have trouble climbing hills, feels like the gears aren't going in. The other day, I was going up hill steadily at about 65mph and the check engine light started flashing & and went away. I don't know if I need a simple transmission flush but the diagnostic tests costs so much that I'm hoping someone can help me.

you will have to get the diagnose done to identify what the cod is, you will need that code to start the fault finding process.
