1998 Ford Contour Disconnection of Alarms

My alarm has a cutoff to the engine, and in order for my car to start, my alarm has to be disengaged. I just changed the battery to the car, and my alarm triggers as soon as I connect the battery. I have also replaced the battery on the remote, but the alarm still stays on. How can I fix this problem, or disconnect the alarm itself?

CAUTION:When battery is disconnected, vehicle computer and memory systems may lose memory data. Driveability problems may exist until computer systems have completed a relearn cycle.

REMOTE TRANSMITTER

To program (or re-program) transmitter(s) into the remote/keyless entry module, perform the following steps:
Turn ignition to RUN or ACC position and momentarily short the two terminals of 2-pin program connector, located behind glove box. Horn will "chirp" to confirm programming mode has been entered. Remove shorting terminal.
Press any button on remote transmitter. Horn will "chirp" to confirm remote transmitter has been programmed.
Repeat step 2) to program additional transmitters. Horn will "chirp" after each remote transmitter has been successfully programmed. Up to 4 transmitters may be programmed. Turn ignition off. Horn will "chirp" to confirm end of programming mode. Check system operation.
NOTE:The remote/keyless entry module erases all previous transmitters from memory when the transmitters are programmed or re-programmed. The remote/keyless entry module can store up to four transmitters in memory.

It is a small white two pin connector usually taped to the harness. A paperclip rebent into a "u" shape will suffice as a bridge to short the connector.
