That sounds like an issue with either the electrical control module or the body control system. You would need a scan tool to test the units and see if they respond properly.

Was afraid of that. Was it a factory tool or ? It will probably need a factory tool to read the secondary bus and not the interface that they use to make it talk to everyone else.

What I suspected. What most makers do is use a specific protocol or two for the various modules on the vehicle to talk to each other. Then they add one module that can talk to the "generic" scan tools using a different communication protocol. They also have a way for the OEM tool to talk to the modules themselves using the "hidden" protocol. In your case you need that ability to see if the translation module is working.

I took it to the dealership ,and they told me it's the comfort control module. They said it's 800 for the module and 450 for the labor. Would the module have to be reprogrammed or it's just a snap on?

It has to be programmed to the vehicle and the existing keys and remotes.

For that if you code it with a high end scan tool that can code modules you will be fine.As long as your not replacing the immobilizer module you won't have issues with the keys. Also worse case the high end scan tool would reprogram the keyless entry remote as well.
