How can I lock doors while engine is running with extra key fob?

Well I do not know for sure. But I doubt that it can be done because most manufacturers disable the lock doors function of the key fobs while the car is running.

I wonder if there is a way to enable that function? I have tried to research it and maybe in looking in the right area but keep coming up with empty results.

I don't think you can. Is the lock switch working inside the car?

No but I figured it out. Have to use the key on the extra fob to stick in the door lock and lock it that way

Yup, the doors can only be manually locked because when ignition is turned on, the FOB is disabled. This is for safety reasons and to prevent accidental arming of the security system.

Locking the doors with the engine running is not a good practice and should be avoided because if someone breaks the glass, he can drive the vehicle away and your insurance most probably would not be paying you.
