2000 Dodge Stratus Fly Wheel to Torque Converter

I have dropped and reinstalled my transmission after replacing the rear main seal but I can not get all the holes to line up from the fly wheel to the torque converter. 2 will line up but the other 2 are still out of alignment. Is there a chance that I bent the torque converter shaft while reinstalling or is there only one way they will line up?

One of the holes is offset so it can only be installed one way. You have to turn the torque converter 1/4, 1/2, or 3/4 turn.
