2000 Dodge Caravan battery installed backwards

Went to install a new battery in my grand caravan when it was dark and i had no flashlight. Put the new battery in the same orientation as the old one assuming they would be the same. Big mistake. Headlights were flashing, horn blearing and smoke coming from the wires. after 10 seconds disconected the wires and hooked them up correctly. Everything seemed to work fine until i realized the charging system wasn't working. I think i fried the alternator but is there other possiblilities i should check first or a way i can figure out exactly what the problem is. When the battery was charged all the other electronics seemed to work fine and the car ran fine.
