I have recently replaced my transmission. After doing so, it is still not shifting properly. Also, my speedometer, odometer, and inside turn signal lights are not working. Do I have to "flash" it to get the computer to recognize the new transmission?

have it scanned for codes it can be a harness problem TCM or a sensor in transmission.

When you say a harness problem, would that be the adapter that connects to the neutral safety switch? I just had that replaced. I bought the transmission from a junk yard and it was installed by a mechanic off craigslist. He thought that maybe the transmission was a five speed and not four. Do you think that I have a transmission that is not recognized by the TCM? And would it link up at all if it was just that?

that could be the problem, but until you scan for codes you wont know much it has to be good electrically or it runs into problems. there should be a tag on side of transmisison saying what it is.
