Transmission makes thump noise, warning light comes on

check oil level and i will need a code from the engine and transmission to get an idea as to what is going on here.

P0016 Crankshaft position-Camshaft position Correlation.Transmission fluid was low.But the thumping noise in the transmission only comes days in between.

You will need to get a line pressure Test done, the thumping my be a sticking Servo you may have low line pressure which can be caused by a blocked filter

Timing chain stretched, or timing belt skipped a tooth due to wear
Misalignment of timing belt or chain
Faulty crank shaft position sensor
Faulty camshaft position sensor
Damaged wiring to crank or cam sensor
Timing belt or chain tensioner damaged
