Single thumping noise on acceleration - 2003 VW Passat V6 Automatic - could it be broken transmission or motor mount[s]?

Yes, that is the most likely cause. Have someone power brake the engine while you watch the engine movement to determine which one it is.

The inspection may be 1/2 hour labor. As far as the repair, that depends what it ends up needing.
