I might have a faulty air pump or water in the lines heading to the air pump. Will not repairing an air pump cause any long terms that can affect engine performance or anything of that sort?

Are we talking about the air injection pump?The plastic tubes to it break and get holes in it.What are the exact code numbers you have not code descriptions?

A partially stuck open combi valve will allow exhaust to enter the Secondary Air Pump Hoses, the warm air then condenses and water starts to collect in the pump.

No, not repairing the system should not cause any major engine performance issues, but the check engine light will come on and stay on (if it isn't already).

Depending on your local emission inspection, that will probably be a fail.
