can you put a 99 cougar engine into a 2002 cougar or will the mounts not match up or will there be other problems

They are supposed to be in the same model group so no modifications required.

this might seem as a dumb question but can you use an engine with a automatic trany with a manual trany

Yes you can but the flywheel or drive plate has to be reused.
