What could be causing the timing marks to be off, and how do you fix it?

When we installed the timing chain and lined up all the marks the rotated it the timing marks don't line back up they are approx. 1 link off.

Are you talking the colored links being off?If So thats would be correct the colored links are only used for intail timing.As long as the colored link was lined up with the cam dot.The cam dowl hole is lined up the two colored links are at the bottom of the crank sprocket.Also the crank sprocket mark was all lined up.
