I was told by the mechanic that a rod was thrown in my engine, can the car still be fixed without replacing the entire engine on my 99 mazda millenia?

Yes, but it is going to be costly as well. The engine has to be rebuilt and crankshaft has to be machined/replace together with the connecting rod.

Journal bearings, overhauls gasket kit etc would have to be replaced.
Cost of repair would depend on amount of parts to be replaced.

Well You could get a junkyard crank (core or rebuilder) and have it ground down.
Or you could take a chance on the junkyard crank and mic it and buy bearings to match it.
But my first question is
Did the rod bearing? or rod go out?
If it was the rod? (Then more than likely there is a bunch of shrapnel is inside your engine and possibly a crack in your block!) my vega threw a rod and was restarted and drove home with 3 of 4 cylinders (my friend who followed me said he could see sparks coming from underneath my car)Glad it only was a 7 mile trip, Once I got home.
In the daylight I could see that the oil pan had a few holes in it where the rod came thru(I just replaced the aluminum engine with a Iron block one rather than fixing it because the check oil light would flicker when idling at a stop light. After it warmed up, so it was time for a newer engine ;) ()0().
If it was just the bearing then I would.
(1) remove the crank from the motor.
(2) mic the rod bearing journal. And if it is within tolerance then check the other journals to see if they are within also And if they are just have the one bad one turned and get a new bearing to match the turned journal.
If not have all the bad ones turned and buy bearings to match.
With the crank turned and the new bearings installed.
Double check the bearings with plastic gauge.
And if everything checks out then reassemble and pray you have not missed anything :) and start it up and listen to it run,
Hopefully it purrs and your done (or it knocks or spits or belches or feels like you're riding a paint can mixer, Backfires/Farts or otherwise Sh@t's its pants. and you start over)
Good luck
Wes
