I have a 99 Chevy Cavalier LS edition and have gone about to replacing a brake line it in, while I was doing that I replaced the master cylinder, but apparently there's a black box on the front of it that needs to be charged? Have you heard of this before?

What black box needing to be charge? Give us a picture on it and what kind of problems are you having, also engine liter. There is only one black box associated with the brake master cylinder which would be the ABS modulator. MHPAutos is correct and right. Don't worry about it as long as it is in tact and not broke or cracked.

If you are replacing a faulty master cyl, the ABS modulator should be fine, who suggested that it should be changed as well, the spare parts supplier?
