Rattling noise in low compression engine and fuel pump problems

I'm preparing to change the v6 2wd 4.2L engine of my F-150 truck bcos of 2/6 bad cylinders and low compression but, how can I stop the rattling noise in the old engine. Once I put it on gear and trottle, It worries me to hear rattling sound like the sound of bearings in the engine.
Secondly, the fuel pump on the rail of the chasis of this truck was removed by my amatuer mech, leaving my truck working with only the pump in the fuel tank. Is there nothing wrong with this?

The rattling is probably from damage to the valve train due to metal in the engine from failure. If you have 2 failed sylinders, you have some damage elsewhere as they have certainly shed some metal. It does not take but a spec of metal to clog a lifter and that will cause a rattling noise. So, you proabably can't do anyting about the noise.
There is only 1 fuel pump and it is in the tank. What you are refering to is the fuel pressure regulator. They are very simple to change.
