The Remote Keyless Entry (RKE) module is programmed with the Chrysler DRB3 scanner to the remotes. The remotes only produce the one signal they're built with and do not get reprogrammed. They still produce the same signal when the battery is replaced. Be sure the battery isn't installed upside-down and there's no fingerprint grease on either side.
